First-place Kirkwood finished with a 603.
After shooting a 75 on the first day, Klein came back with a 74 on the second day to finish with a 149.
Ben Nath, a national qualifier a year ago, finished with a 159 after shooting a 78 on the second day. Austin Sweeney fired an 80-81 for a 161. Jeremy Wollenburg went 79-83 for a 162.
Non-counting score was Blake Orton, who went 80-88 for a 168.
Klein will travel to the NJCAA Men's Division 2 National Tournament in Scottsboro, Ala., May 21-24.
"First a big congrats to Brandon for having a great tournament," said Iowa Lakes coach Andy Soper. "It was even better seeing him finish by rolling in a 10 foot birdie putt on the last hole to finish with a 74. It was a great tournament for him and it will be nice getting to see him play his last school event at the national tournament.
"We lose some guys from this year's top 5 and they will be greatly missed," the coach continued. "They were a great group to have and I wish them the best."
